jaligner software package provides Smith-Waterman algorithm with Gotoh's improvement, you can install in your Ubuntu 16.10 (Yakkety Yak) by running the commands given below on the terminal,
$ sudo apt-get update $ sudo apt-get install jaligner
jaligner is installed in your system.
Make ensure the jaligner package were installed using the commands given below,
$ sudo dpkg-query -l | grep jaligner *
You will get with jaligner package name, version, architecture and description in a table
